I have a problem where Google ads are not displaying in HTML boxes. I didn't actually realise this until recently because I had Adblock turned on.
The ads are defaulting to the top left corner of the page even though some of the HTML boxes are on the right of the page. This only seems to be a recent phenomenon.

I have sorted this out by placing the HTML boxes into layout containers. It's odd though because the HTML boxes originally allowed positioning of the ads and this seemed to change recently. Maybe this was because I updated to the latest version of the software? I didn't notice a problem because I had Adblock turned on.

That's a workaround, but there is also a much simpler way to do this: Simply check the option 'create div around code' for the HTML element. That's what it's for :)
