How do you get transparency to work on a BillboardSceneNode? I have tried using a whole bunch of different .png's that have transparent parts, but the image shows up with a white background. Do you have to specify somewhere that the image contains some transparency?

Yes, you need to set the material type of the billboard to CL3D.Material.EMT_TRANSPARENT_ALPHA_CHANNEL. You usually do this like this:
yourNode.getMaterial(0).Type = CL3D.Material.EMT_TRANSPARENT_ALPHA_CHANNEL;
