Hi,
How would I use it together with Adobe Flex Builder? I'm kinda lost after obfuscating the code, then what?

Basically, you should be able to use the obfuscated code like normal code. You could import it as project into flex builder (assuming there is such an option, I don't use that IDE myself, but as it is based on eclipse) and simply build it. Or you could manually start the flex compiler with the obfuscated code simply using
mxmlc path/to/your/obfuscated/code/yourproject.mxml
